Thanks a tonne for your reply, I was at my wits end and even though I 'fixed' it, I am still unsure as to why. I will try out what you are saying though, as I didnt even think to use the retopo tools (Im just doing a paint/the UVs were made in Blender). It seems it only works if you do the steps I mention above. Originally I was trying to do what made sense to me, import the base object, apply its texture, import the second object. In the end it worked if I imported the first mesh, then the second, went into UV edit, unified them, deleted unused UVs, applied it AND THEN import textures to use.
